== Weekly Reports==

'''Week Four'''

At the beginning of the week we divided the new project idea into four parts so that each team of two would be responsible for one device. Annie and I are working on the mechanism which immobilizes the cell, called the "freeze machine." We made Kanamycin plates and then resuspended and transformed the necessary parts. We plan to mini-prep the parts next week, with digestions and ligations to follw after that. Azeem and I also put the parts on the registry.

'''
Week Five'''

''Tuesday'' - Came in at night and grew up colonies of parts C0078, C0079, and S03271 for mini-prep

''Wednesday'' - Mini-prepped the colonies from Tuesday. Made more Amp. plates. Resuspended and transformed parts R0010, B0033, Q01510, B0032, E0420, and C0260. Because Azeem and I changed the set up of the 'freeze machine' at the end of last week, a lot of the parts that we transformed last week actually aren't going to be used...thus more transformations.

''Thursday'' - Annie and I planned the begining of the ligation order for the 'Freeze Machine.' We grew colonies overnight for mini-prep on Friday. We also edited the Wiki unitl we couldn't see straight.

''Friday'' - Due to human error, our colonies did not grow. They will grow today and Azeem and Jason will mini-prep them tonight. We continued to edit the wiki, and had our weekly meeting. We transformed the last two parts which had difficulty transforming earlier in the week, hopefully with better success.

'''Week Six'''

''Monday'' - Mini prepped the colonis of B0033 and C0260 which Annie grew up last night.

''Tuesday'' - Ran a gel of the mini-preps, spec. mini-preps, did restriction digests of parts C0260 and E0420 (mini-prepped and spec. by Jason)

''Wednesday'' - Ran a gel of the restriction digests, part E0420 digested and visible, part C0260 nowhere to be found. Extracted part E0420

''Thursday'' - Re-spec. mini-preps of C0260. Run a second restriction digest. Run a gel of the digests, still no visible DNA. Grow new colonies of C0260 for mini-prep.

''Friday'' - Mini-prep colonies grown last night. Run a gel - DNA is visible!!!

'''Week Seven'''

''Monday'' - Spec. mini-preps of new C0260 colonies. Run a restriction digest of the two most concentrated samples. Run a gel of the restriction digests. Extract digested part (with vestor backbone).

''Tuesday'' - Ethanol precipatation of extracted parts (E0420 and C0260). Ligation of the two parts.

''Wednesday'' - Transform ligation.

''Thursday'' - Grew colonies for Mini-Prep.

''Friday'' - Mini-prepped colonies from ligation transformation, did a resriction digest of the ligated parts, ran a gel of restriction digest (diagnostic).

Jamielemonhttp://2006.igem.org/wiki/index.php/User:JamielemonUser:Jamielemon2006-07-19T15:18:18Z
Jamielemon: /* Weekly Reports */

== Weekly Reports==

Jamielemonhttp://2006.igem.org/wiki/index.php/Template:Brown_navigation_barTemplate:Brown navigation bar2006-07-12T19:59:46Z
Jamielemon:

==General Overview==

The AHL sensor is TetR promoted and forms the Lux R protien which then forms a complex with AHL. This LuxR and AHL complex then activates the pLUXR promoter. Downstream of the pLUXR promoter is the LACI protein. LacI inhibit the pLAC promoter on the "Freeze Machine".
TetR promoted with LuxI downstream. LuxI is an enzyme that produces AHL and will produce the red fluorescent protein (RFP). The AHL produced is exported from the cell where it then forms a complex with the LuxR protein that is produced by the AHL sensor within the Receiver cell.
==General Overview==
A promoter that is regulated by LacI will promote the production of LasI, MotB, and cI. This will subsequently inhibit the production of CFP and LasR. In the presence of LacI, however, MotB, LasI, and cI will not be produced. CFP will therefore be produced along with LasR and LacI. This results in the "freezing" of the cell.

Jamielemonhttp://2006.igem.org/wiki/index.php/Brown:ProtocolsBrown:Protocols2006-07-07T20:23:57Z
Jamielemon:

After we make the liquid medium, we dispense 55 ml into 155
ml serum vials that have butyl rubber stoppers and crimp tops
(vials are described as 125 ml in catalogues but they actually hold
155 ml). Bubble media for 0.5 h with N2 and then seal bottles
and then sparge headspace for another 0.5 h with N2. Then autoclave.
M.magneticum will grow and produce magnetosomes under anaerobic
conditions. M. magnetotacticum will grow somewhat but needs 1 ml of
sterile O2 injected into vial first for it to make maximum number of
magnetosomes.

That is why we would send you magneticum. Medium should be colorless or close to that.

John – lead, wiki, funding, department fundraising, future planning

Jesse – funding, equipment

Brendan – PR, CS, MCB, Sorin (contact), goldman sachs?

Annie – research, courses and workshops (modeling, PCR, cloning, bio bricks, etc.)

Jamie G – magnetic bacteria

Hiyato – free radical reporter

Ana – magnetic bacteria, contact Sheldon about alumni mag.

Azeem – research, cell counter, monthly planning

Jason – free radical reporter, equipment needed

Jamie L – alumni data base (biotech), contact entrepreneurship program

- we will have a meeting the weekend after this one

CS funding update:

- they wanted to know if we had contacted MCB

- go and meet (John and Peter)

Sri presents on BacteriophageT7

- phage goes into a cell, copied and the exits

- T7 RNA polymerase encoded by gene 1

- 19 mapped essential genes, new ones named under existing structure, about 50 total

- self contained during infection

- host’s RNA polymerase is the motor which brings in the phage’s DNA

- process takes 10-15 min, infection completion takes 15-20 mins

- investigate if there is reason for genome’s layout

- T7 gene expression

- create model for gene expression

- measure mRNA levels

- track polymerases as they transcribe DNA

- take 100’s to get population data

- data collected by real time PCR

- can see when PCR products come up

- results: model is completely wrong

- early mRNA is degraded

- adjust model, rates fit better

- try to encode model onto DNA

- see paper from last week

- problems with physical rearrangement

- overlaps – how important are they?

- cloned as much as could with ecoli, then used PCR fusion techniques

- produce a phage that can survive

- then clone within the phage

- alternative cloning vehicles?

- Thinking of yeast

- only weak promoters see point mutations

- open reading frames: some known, unknown/unimportant

- T7.1

- Better control, inference about data easier

- Eukaryotes have fewer overlaps b/c of larger genome

- Being done with yeast
Jamielemonhttp://2006.igem.org/wiki/index.php/Brown:Weekly_MeetingsBrown:Weekly Meetings2006-07-07T18:56:03Z
Jamielemon:
